You certainly can take Narita Express on November 8th with a JR Pass that is valid until November 10th.
All seats on Narita Express are reserved. You will need to make a seat reservation with your JR Pass at any JR ticket office before you board the train.

Generally, small pets can be carried on public transportation in a cage or bag. JR charges extra for pets.

Generally, you can use a locker for a maximum of three days. After the initial first day charge you will need to pay for extra days when you collect your luggage. After three days your property will be transferred to another storage area. If your property is not claimed from storage within 30 days it will be disposed of.

Some hotels will store your luggage for a few days if you are staying there. You can also use a delivery service to send your luggage directly to your next destination or to the airport.

Narita Express trains run frequently. When you arrive at Narita airport follow the signs to “Railways” and buy a ticket for the next train. There is no need to reserve in advance.

JR East Pass doesn't cover Matsumoto to Nakatsugawa.
LTD. EXP. (WIDE VIEW) SHINANO costs 3,770 yen for unreserved seat and 4,290 yen for reserved seat and takes 76 minutes.
JR CHUO LINE LOCAL for NAKATSUGAWA costs 1,940 yen and takes 149 minutes.

Yes, you can buy tickets in advance at any JR ticket office at any JR station. Trains on this route run very frequently (around every 10 minutes). Tickets are usually available on the day of travel, and definitely available if you buy a few days in advance.

5 minutes is barely enough to make a transfer. It is possible, but very tight. You will need to go down escalator and then up escalator to another platform. We would recommend changing your reservation to the next train. The trains covered by the Japan Rail Pass (Hikari, Kodama, Sakura) run about every 20-30 minutes.

You can buy a train ticket from Tokyo to Osaka at any Japan Railways (JR) ticket office in Japan. One way fare with a reserved seat is 14,450 yen.

Both passes offer unlimited travel within a limited time period. The coverage area is similar, but Kansai Thru Pass covers multiple railway companies (excluding JR), local subways and buses. Selecting which pass is better for you really depends on where you are planning to stay, using local transport, etc.

The substitute bus will add about 20 to 30 minutes to the trip. If you are planning to stay overnight at Koyasan this shouldn’t affect the transit time significantly.

The other modes of transportation are going to be buses and ferries. You will probably need to get a refund for train tickets if trains are not in operation by October 6th. We will be posting updates regarding train service availability.

At the moment Nankai Airport Express trains are not operating because of damage to the bridge connecting Kansai Airport to mainland. There is no firm estimate when it will be fixed. We expect that other modes of transportation will be available in October. We will post updates about Nankai line when they become available.

22 minutes is more than enough to transfer at Shin-Osaka station from Shinkansen to JR Lines, as long as you don't stop anywhere along the way. Follow the signs to "Transfer to JR Lines". If your phone was found it will be turned over to local police. Lost and Found offices in Japan do not ship items overseas. If you know someone in Japan they can pick up your property on your behalf.

Kansai Thru Pass covers most local trains, subways and buses, but not JR Lines. It offers unlimited rides for a fixed price for fixed amount of time.
ICOCA IC card can be used on any transportation system. It's like a debit card. You make a deposit and then every time you tap the card a fare is deducted from the balance, and you can add more funds to the card whenever you want.
Because you are planning to use various transportation systems, including JR, ICOCA is probably the better option for you.

It is possible to make this connection in 6 minutes but it will be very tight.
Narita Express trains run from Shinjuku around every 30 minutes during the day. Please also consider taking the next Narita Express if it arrives in time for your flight.
